Award Description: We will determine whether quantitative genetic interactions from the X contribute to allele specific transcript varaition. By sampling from a set of 3rd chrosomoe introgression lines we will determine whether interactions from an autosomal region contribute to allele specific variation. Our experiments will allow is to estimate the role of cis, trans and cis x trans variation in expression. There are three components to this award 1)technical staff for fly husbandry and sample preparation in both the Wayne and Nuzhdin labs 2) bioinformatics support stadd in the McIntyre lab 3) genomewide array profiling.

Project Description: The focus of this supplement is the combination of the X substitution lines and the 3rd chromosome introgression lines. We will cross the X substitution lines and the 3rd chromosome introgression lines to the reference stock to make an F1 female which is heterozygous for both the introgressed region and the X (combination X substitution/ 3rd chromosome introgression lines). The combination of genetic material from this aim and our analytical tools (Aim 2) will allow quantitative genetic decomposition of allele-specific expression variation in terms of molecular effects. In the parent grant selected genes would be assayed from these crosses (n=10-15). We now propose to assay allele-specific expression in these animals. A genome-wide study will allow the estimation of these effects on thousands of genes. This will allow the determination of the distribution of cis x trans effects genome wide. In the parent grant, we made several simplifying assumptions in order to select genes for assay in the X substitution and 3rd chromosome introgression combinations. These assumptions follow directly from the model we developed. However, a genome wide assay will allow us to test some of the simplifying assumptions commonly made in such experiments. This will also allow us for the first time to describe the impact of cis x trans interactions for thousands of genes. Expected deliverables are samples from crosses, transcript profiles from the crosses, and data analysis of the transcript profiles.
